In some stages, you'll come across cloaking power-ups. Their very presence means that you'll need to use them at some point on your way to the goal, so adopt your strategy to include cloaking. Keep in mind that once you activate your cloaking ability, it lasts for only one movement. Then you'll be visible once again, so make sure that you make the most of your invisibility while it lasts.
As you move around the facility, you'll encounter a lot of guards. If you try to take them on directly, that probably won't end well. Instead, try to enter their space from the side or from the rear. That will prevent the guards from becoming alert, and they'll be much easier to eliminate.
Turrets are a minimal risk, you cannot afford to ignore them. They fire straight in a certain direction, and you'll have to discover a way to shield yourself or get rid of the danger. Armored guards can work as a moving shield (if possible, trap them in a red hex so you can depend on that security). In other cases, you can hack turrets so that they secure your enemies instead of concentrating on you.

Always attack guards from the side or from the rear not only it will prevent them from becoming alert but it will be easier for you to take them out as well.
Cloak yourself when a stage requires it but keep in mind cloaking activity last only for one full turn.
