Depending on what bombs you defused in Mission 8 (JBA Headquarters Part 2), you will get a different ending to the game.

Effect - Code

JBA Ending - Do not defuse either Bomb.
Neutral Ending - Defuse only one of the Bombs.
NSA Ending - Defuse both LA and Nashville Bombs.
